Both Luo Hu (LoWu) as well as Lok Ma Chau Stations have "walk-thru" immigration counters for both sides - which one you go through should depend on where you're heading to in SZ.
On hotels, I'd suggest you at least pre-book one night through whichever means, but Agoda being a "Foreign" site would probably NOT have the best rates - Chinese sites like CTrip or ELong would probably be better.
Check in your hotel, explore a bit around SZ (The subway system is OK and easy to get around on) and then decide which area in SZ you really like/want to stay at; you can then either go up to an area hotel itself and bargain the best rate in person or go to a nearby travel agency who usually will have a better rate for the same hotel. And of course triple check it on CTrip/ELong.
