U can try Firefly... I flew once from KL to Batam almost 2 years ago; can't remember how much it cost me though...

Update: Sorry, I stand corrected... Seems like Firefly don't fly to Batam anymore.

Actually, I think paying $140 is a fair trade-off given that u'll reach KL in 1 hour versus 5-6 hours or even longer with the ferry + train/bus route... Like u said, the time can be better spent enjoying rather than being stuck in a transportation medium....
